When Im running my server, I have to close down every once in a while (the server that is), so my question is, how do I save it, so when I open up a new server, our character files are saved when we log back on?

Is this with a Windows, Linux or MacOS based server?

If it's for a Linux based server, I suspect there is a directory permission issue where players files should be saved (~/var/crossfire/players/)

Make sure whichever user is running the server, has acccess rights to that directory.

This is a Windows server.

Hopefully installer made correct directories, so player files should be stored.

To correctly close the server, issue the 'shutdown' command with a logged-in character in DM mode.

Alternatively, you can hit 'ctrl-pause' in the server console, should close it properly (iirc).

isn't emergancy save supposed to deal with that?

Also, to be more sure of proper server shutdown, one can go into dm mode and use the "shutdown" command. From my experience this isn't usually nessary, however it's a way to be reletively certain of a proper save.
